If I were to install the new full version of AJAX on my server, would applications that depend on the old release candidate still run okay, or would the install remove the older version?

There have been lots of changes since atlas. Its like that it wont run but it also depends on what methods or properties u are using.
I would suggest keep your old DLL's in the Bin folder of your old applications and add the ajax 1.0 DLL for your newer applications. This way each application uses its own version of Ajax DLL's.
Dont forget to uninstall Atlas on the server because your application will pick up the DLL's from the GAC rather than the Bin folder.
In the end I just updated everything and published - no problems encountered :)
